I have found that you can modify the planetary defenses, but the alternate versions you can unlock do not show up on the build screen only what I assume is the primary.
given you can unlock a second defence slot through research, it would be nice to be able to stack different defenses, guns with fighters, shields with missiles, or whatever your needs are.

The planetary defense bases were meant to be relatively straightforward weapon platforms, and were not editable. The orbital bases were meant to be the configurable platforms. At some point Sven made the ground bases editable, which is a nice feature, but it leads players to expect to be able to do things with the ground bases that they were not meant to do, such as you describe.
They should probably be either returned to simply generic gun or missile bases equipped with the best weapon of that type available (perhaps having both a gun and a missile base version), or else made into ship-like hulls that can be individually edited. I think the latter might introduce too much micromanagement.

the question becomes upgrading, how do you do it after the defence is built?
Also if you are going that route to lock them down, we are going to need more options.
Gun, Missile, Fighter, Shield. Then you allow the player to pick there defensive option. The upside is currently with max research you can only pick 2 options.
Shield would most likely need an out of combat option if that is the only one selected, essentially you need to bomb down the shield before you can harm population, nobody wants to combat just a shield generator.

Currently, all existing bases change whenever you edit the design.
