Another option, in this case, would be to let you build the colony ship, but, populate it with Enfi. Or, perhaps, your last few remaining Gremak. Either option potentially creates other sorts of confusing side effects, but they're arguably less confusing than the situation you're in. I'll admit tho...

Error message, and CTD when allowing or denying colonisation via diplomacy menu, resolved with latest patch to version: r21061

When AI is trying to colonize a planet and player engages in the new Diplomatic dialog for it: 1. Attached error is shown one turn after Rejecting the ship to colonize 2. 7. Im worried about the warning I get about going above 99. Is that warning really something to take notice of with a medium end modern comp.. And yes, more empires would do the trick. Would be fun if even the marauders could start an empire though without the possibility to build colonization ship...

I was also thinking on demands regarding war the first time I read that :)

Naturally, any mechanic making diplomacy and the overall the game more difficult is welcome so I am all for them posing harsh demands in exchange for their benefits.. and then stab you in the back ;)

Read the DEV diary on the seed. Have to say very impressive concept, and cool ideas how it connects to the lore and game mechanics. It reminds me a bit of the aliens in Beyond Earth. There they were a huge letdown as they did not scale well, had no diplomacy options and did not serve an endgame scen...

Looks great and the list of features is also great. One feature that I have not seen being mentioned on the forum are the "Arda Seed" Their premise and the hint for upcoming Lore extensions and end-game crisis is a welcome surprise :) My suggestion is: make sure the AI will use mobile base...
